This story doesn't surprise me considering the fact that the Japanese people have the reputation of being "savers" of their money. I cannot confirm that safes are sold out in Japan. Near my home, in the Do-it-yourself shopping building there are plenty of safes for sale - carry away anytime.
Simple safes are very common in Japan, as many small shops are still using cash and are not into online shopping, creditcards etc.
It's less about theft, robbery or savings, it is more because many houses are made of wood and it is for fire protection, the sea is often nearby and safes are useful also in case of flood.
Nowadays not so much cash in those safes, but only documents like land titles etc. Now almost everybody has a banking account in Japan. About valuables like gold or jewelry, best is to rent a box in one of the major banks, they have branch offices all over Japan. This is more secure than to keep valuables in your own small safe in your home.
